Missing partition?

Okay, here's the deal.  I recently "refreshed" windows but what I realize i really want to do now is re-install it.  I go and put the install disk in my computer, boot to it, click repair pc, and click advanced options.  I then proceed to click "reinstall windows" or whaterver the option is called that is next to refresh windows, and it says "please wait".  After a few seconds it says "Cannot reinstall windows on your PC, as it is missing the partition."  I do not understand this at all becuase I successfully refreshed only last night.  It might have something to do with that I formatted my second HDD but that did not have the OS on it, only a small bit of my steam library.  Does anyone have any ideas on how I can reinstall windows?  Thanks!

Yes, I'd like to just keep it as clean as possible, just wipe and reinstall if possible

@Arty Hi again, unfortunately I have run into a bit more trouble.  In the video he has only one partition, but I have multiple partitions.  The only one I can install on is my 1TB D: drive, but I want to install it on my 500 gig C: drive.  This has multiple partitions, including System (350mb, drive 0 partition 1), Primary(465 gb, drive 0 partition 2), MSR (Reserved) (drive 1 partition 1,) and another primary (931gb, drive 1 partition 2).  I understand that drive 0 and drive 1 are my C and D: drives, but what should I delete/format to make it so there is only one big partition on each drive and windows can do the partitioning during install?

Here Do this your 500gb C Drive Do you want to keep anything on this drive the whole thing?

 

Unplug your second (1tb) drive Drive so only your 500gb one is in

 

Delete Every Partition on the 500gb Drive only (assuming you unplugged the other drive it won't show up)

then format that big empty space
