In most scenarios, it doesn't matter at all.

Generally, Reference cards run slightly hotter and slightly louder, but imho look the best and will be compatible with GPU waterblocks (as they are designed for reference PCBs). They're also generally a lot cheaper than the after-market non-reference variety.

This video shows the temperatures between the two cards.

Non-reference, since it's a custom design. Reference is the one that NVIDIA/AMD provides to manufacturers (Asus, Gigabyte, MSI, XFX, etc.) as a reference of what is a stock card (hence the name stock cooler).

Where do you even find a reference Nvidia GeForce gtx 980? I mean from nvidia only. I know their website but where else.

Shopping websites (newegg, amazon, etc). the reference cards are all the same and are made my most graphics card manufacturers (EVGA, Zotac, etc). EVGA makes the most reference cards for nvidia and Sapphire and XFX for AMD

Review sample? But seriously, they are the same as any other reference card, just with a different box

Best Buy sometimes sells cards like that. You won't find them with online retailers though.
