I have finally successfully overclocked my 980 to 1460mhz without issues using afterburner.  I have set the overclock to be set each time the computer starts and have saved it to one of the profiles. I wanted to ask, do i have to keep afterburner enabled for my overclock to work (run it at startup)?

No, you can close it just fine. In fact, if you don't need to monitor it, you should do it: it wastes CPU time.
