So, my MoBo (Asus H97 plus) has one 4-pin CPU fan connector, and one 4-pin case fan connector. I'm using the Noctua NH-D14, and it has two 3-pin connectors. Should I use a Y-splitter to connect both fans to the CPU fan header, or should I connect one to the cpu fan and one to the case fan connector? (My case has a 4x3-pin to molex, so, that's where I'll plug in my case fans).

You can use both fans on the CPU header and it's a good idea so you get a constant rate of airflow with both of the fans but you don't have two. Just be sure that if you use different headers for to be sure that any fan profiles you make match up so you get optimum performance.

When i tried to use a Y splitter on my CPU header, my 2 fans didn't register in the Mobo, an error on startup appeared for no CPU fan, though the fans were running? I pretty much have the same problem as this guy i think

You have an Asus mobo, I do too and I get CPU fan errors often regardless of there only being one fan plugged in or more. Just ignore it, if it's spinning it's not a problem.

You can do either. I would recommend plugging them both into the CPU fan connector though. This will mean that both fans receive the same PWM signal which means they should spin at pretty much the same rate keeping constant airflow through the heatsink. You could plug each one into its own header, but if you do that make sure you use the same fan curve based on the CPU temp. Having different fans speeds could cause some weird issues with flow through the heatsink where it may not work as well as intended.
