ok so using the nexus mod manager when i install a mod and it says "do you want to over right this mod" or something like that. when i click yes thats all good but if i uninstall said mod will the over right be reversed

Yes. It keeps track of what was changed/overwritten, makes an automatic backup and reverses it if you uninstall. :)
