What about accidentally installing software into SSD when it's suppose in my HDD

 

You can just uninstall it then reinstall it and during installation just change the installation path to D: or E: or whatever your HDD drive letter is :)

I want help setting up a SSD and HDD from the very start changing the sara mode to ahci. I want to use the SSD mainly to store the os and a few things while the HDD holds everything else.

As the guys said, there is nothing special about a boot-able SSD. If you want to be on the safe side, simply install the OS (as @Samfisher suggested, simply follow hist steps), install everything you want on the SSD and then connect the HDD. In every install you have the option to choose what to install where (sometimes you have to choose the "custom" or "advanced" settings during installs to choose the path). You will have the two drives as two separate letters which will make it easy not to put anything on the SSD.
