ASRock 990FX killer Problems

For some reason all the SATA interface connections are not the same or have to be plugged in in order from 1 to 5. I also reloaded the bios defaults by pressing F9 in the bios. It seems to have cured the problem and now my boot and load times back to where they were before I switched out my parts.

I just recently purchased and switched out some parts on my computer. I went from an MSI a88x-g45 MOBO (due to a bios corruption) and a AMD A10-7850k to a AMD FX 6300 cpu with a ASRock 990FX Killer MOBO. I am having boot times of over 3 mins, AHCI mode, and SATA interface problems. I have enabled the AHCI and the SATA in the bios but when I look at the Samsung magician that came with my Samsung 850 pro ssd it says that the AHCI mode is disabled and the SATA mode is not available (actually has an N/A). My old MOBO and APU along with the ssd had boot times of 10 to 15 seconds and never had problems with the AHCI or SATA. Can anyone help me sort this out please. I don't know if it helps to add this but the ssd was corrupted aswell and now has a fresh install of windows 8.1 pro.

can you explain that a little more, I am good at building just not the software.
