Yes that will be completely fine. Folding @ Home does not care about SLI or crossfire. I have a rig with both an AMD and Nvidia card, in addition to one with a 780Ti and 770.

I'm looking at setting up my old pc to do some folding.. i have two different GPU's that are not crossfire compatible if i was to install both into my pc (yes my psu can support both) will it be able to utilize both cards?
