Depending on how you are backing up your data, you are either backing up just a part of your data (only photo files or music files or particular folders) or you are backing up just a part of the drive (a single partition - provided your drive has multiple partitions like C:, D:, E: and you are backing up, lets say, only D: ).

I would check what data is there in the NAS and what's missing and if the missing data is from the same type, location or something else similar. 

How are you backing up your data - Program, Copy/Paste, other way?

How are you backing up your data - Program, Copy/Paste, other way?

My drive has no partitions (I think). D: Is my full hard drive and D: is registered to backup, so it needs to be backing up all the files right?

Since you have only one partition on the drive and it's D:, I guess you have a second drive or an SSD for your OS (:C).
Did you check what files are backed up on the NAS and what's missing? I'm guessing that the system files and the Windows files will be missing. What tool are you using to back up that drive?
