GTX 760 underperforming fix?

Skyrim is rather choppy.I don't have a hard FPS number, but it doesn't perform like it should, as this Tom's Hardware post (http://goo.gl/SV4VHc) shows that it should be getting around 90 FPS.

EDIT: I installed Fraps, and after my benchmark (walking around in whiterun) I averaged 19 point something FPS.

EDIT #2: Also, while my friend was over, he pirated skyrim (which is the one one I'm currently playing) Could that be the cause? (I know its a shame and I wanted to pick it up during the summer sale but I couldnt)

EDIT #3: My monitor (1440x900) is plugged into the motherboard VGA instead of the GPU port because 

1- My monitor only has VGA and won't work it on the GPU without an adapter.

2- I tried using a VGA to DVI adapter, and the monitor worked, but when I went to NVIDIA Control Panel, 1440x900 isn't supported and I can't create that resolution from NVIDIA Control Panel because it would always say test failed.

If the video card is plugged into the motherboard then you aren't using the GPU at all...  I have no idea why 1440x900 isn't working, maybe check the refresh rate and make sure it is right.

Hey guys, I feel like my GTX 760 is under-performing, as when I play Minecraft on the highest settings, I'm only getting 40-80 FPS with rather frequent lag spikes. I know it's under-performing because my friend has a [reference] GTX 650Ti and a 1080p display and gets better framerates, while I have an MSI GTX 760 twin frozr, (better gpu) and a lower resolution display (1440x900). Do any of you know how to fix? 
My friend's system has 8 gigs of ram and I have 16.
At the moment the only games I have are Minecraft and Skyrim, so I can't benchmark in other games.

EDIT: I have the latest drivers installed, so that's not an issue.

Are you using the latest version of 64 bit java?

Minecraft is a horrible benchmark.  I have a 760 as well and it runs like crap, how does Skyrim run?

You're using the CPU's integrated graphics, which are rather not good, so you need to either figure out that issue with the res or get a monitor with a dvi/displayport  input but for the gpu to be used you need to plug the monitor into it
