My computer randomly beeps 2 or 3 times.  It happens randomly, sometimes when the computer starts and sometimes just randomly while the computer is on.  Everything seems to be working fine, but the beeps are really annoying  I have a MSI Z87 mpower motherboard and I looked up the AMI bios codes for 2 or 3 beeps.

2 short Parity circuit failure 3 short

Base 64K RAM failure

I tried memory from my other computer and the beeps still happen randomly, I did just have my motherboard RMA'd so I'm wondering if maybe the motherboard could be the problem.

I used to have similar problem a couple months ago. I opened up my computer to check who manufactured my RAM, and when I slotted it back in, my PC wouldn't start. It forget what the beeps were, but I know there were 3. Turns out, I just didn't push in my memory all the way. I was rushing, so I just sat the RAM in and forgot to actually push it in.

So, make sure you are correctly seating the memory into the socket.

The motherboard you have comes equipped with a debug LED. Has an error code appeared on the LEDs, and have you looked it up on MSI's website?

Well, then it only links back, because the Northbridge contains the MCH, so it does look like it's a problem with your memory. Something may be faulty in the board, especially if both ram kits still have the same problem. So your computer actually boots, despite having a problem during POST?
