i have seen exactly that happen in my workflow but figured it was because I use sketchup make and a plugin that exports stl.
if I ever make geometry within the structure it breaks the model in exactly that way, meaning if something gets drawn inside of something else, even just a simple line

your 3D model is not "airtight" correctly, it's a very common problem with sketchup so i'm deeply familiar with it... you need to make sure all the walls are facing the same way (white or green for in or out, across the board) and there's no internal walls left over.
