The general rule is that the front and bottom are your intake, and the top and back are the exhaust. In this case (pun intended), treat the fans on the motherboard tray as though they were your front intake.

 

The bottom and motherboard tray fans should be intake, the top mounted radiator and back fans are your exhaust.
