Thermal pad positioning

Hello

 

I'm about to apply a thermal pad to my CPU instead of grease. However, I own a Silverstone FT03-MINI where the motherboard is rotated 90 degrees. 

 

My question is if this has any impact on thermal pad positioning/facing? (Btw it is Indigo Xtreme XS)

 

On another note, do you think it is an overkill to put in a normal "just-gaming-and-stuff" computer?
