So I got my 650d today but I'm confused. It comes with 3 case fans and I want to use the built in fan controller. It comes with a 3 female to one molex adapter which I have wired in. But there's also a single female 3 pin coming from the fan controller area? How do I wire this is correctly?

The 3-pin ends aren;t female they are male. The pins are protected with a cover to prevent damage. At least that's how my 600T came.

 

Pwm fans are 4-pin. 

 

Confirm that the 4th female connector isn't the front fan.

Hey, I have the 650D. I don't use the fan controller, I removed it from the case to save on wiring. I just use software. By looking at mine, there is a molex, which you hook up either side to the PSU (it's double sided) and 4 female 3 pin fan connectors. They are all hooked up to the fan controller, Corsair are just giving you the option to add another fan and wire it in to the fan controller. Such as if you put a radiator with two 120mm fans on it, you could still hook up all 4 fans to the controller. You can use and 3 of the 4 connectors and it will work fine.
