If you have a beefy motherboard with, as example, 2 x PCI 3/4 x16 - you should be good with whichever.

However - I think, for AMD at least, the 2nd PCI x 16 goes through the chipset before reaching the CPU, whereas the 1st goes directly to the CPU. So there might be a slight performance impact - though I have no clue if it would be noticeable
