A 3-pin fan is a DC fan controlled by changing the voltage.

A 4-pin fan is a PWM fan controlled by giving pulses while maintaining the same (12V) voltage.

The 3-pin fans use a pin for 12V, ground and data (to read RPM) while a 4-pin will use 12V, ground, data and PWM signal pin.

A motherboard header with 4 pins can usually (99.9%) do both so no worries, plugging in a 3-pin fan in a 4-pin header works just fine.
