So I'm going to buy a MSI Z87 GD65 Gaming Motherboard, and on it's specification it said that it have a VGA Boost that support MSI's GPU. I've already have a GTX 780 made by MSI but it's a stock cooler one, will I be able to gain benefit from the VGA Boost?

I think VGA boost allows for over volting cards that Nvidia has a limiter on, if you are wanting to over volt then yeah.
