What you really should be doing is unplugging the Windows drive entirely. No matter which drive you choose, if a bootloader exists already on another drive the OS will always install it alongside. The only way to guarantee it ends up where you want is to unplug everything else.
After its installed you can reconnect the Windows drive, boot into Ubuntu and run "sudo update-grub" from Terminal to add Windows to GRUB.
