Checkdisk on startup

Is it normal for windows to check disk on a non-windows drive? Right now windows is fixing(?) my other harddrive and it's taking too long since it's 2tb and I'm afraid to restart/interrupt it. Before this happens, I encountered BSOD with error of "Unexpected Store Exception"

I really thought this is happening because there's something wrong or my windows drive is failing.. shouldn't it be checking and fixing that one?
