Have had my x99 setup for some time now (7 years). A1&2, B1&2 dimm slots are now not registering. Have disassembled the entire setup. Cleaned contacts, re-mounted my cpu and played musical chairs with my ram. All my memory is picked up on the right side bank (C1&2, D1&2) so I know it's not the memory itself. More curious if this would be a motherboard issue or CPU. As one I would replace one, but I don't want to buy another cpu.

Look very carefully for a bent pin in the LGA socket. Only other ways is to either get another known good CPU or motherboard.

I feel as if I have taken a good look for bent pins as this was my first concern. They all seem to be in the proper position, but as I have never dealt with bent pins I am not 100% certain. Any tips on pin checks? I assume a magnifying glass would be handy?

Magnifying glass, and lots of light. Try to look at it from a full 360, as certain angles will show off any abnormalities.
