I have a Corsair 400c case, two 120mm intake fans on the front with a 280mm Corsair H110i radiator, 120mm out-take fan on the back with two disabled 120mm fans on the top.

I've noticed the two intake fans run quite slow when CPU isn't under much load which happens in quite a lot of GPU intensive games and whilst the GPU is under heavy load it's hitting 80C.

Does anyone have any ideas/experience with this issue?

What's the GPU? For a GPU under a heavy load 80c really isn't that bad. If its an Nvidia GPU then 80c is the target temp for GPU Boost which means its operating normally.
