But its sort of weird that it runs the file and hides it (I think).

Well thats not normal, I would run a virus scan in safe mode just to double check if there's virus, just to make sure. It wouldn't hurt. Then once that clears, follow this link. Usually thats due to a bug in Windows, or it could mean you have a virus, or even worse a prirated OS. dun dun dun

Download Malwarebytes and Spybot search and destroy, these are really good tools. Then use AVG or Microsoft Security Essentials for your everyday antivirus. You can always look in the Startup folder, that will be in the programs list in the start menu, make sure you open as all users and for your own user. You might want to do all of this in safemode with networking. press F8 on startup to get to a screen to select this.

i have been using malwarbytes. i scan it and nothing shows up 

Run the link I had provided at the top and see if that works. From my understanding this should be running in the background but somewhere there's a bug exposing the notepad when it boots when it should just be in the background.

open a run command ( win key + r ) and type msconfig. from there go to start up tab and disable things one by one rebooting in between until you find what is having the issue. then you can try reinstalling it or is its not important then just leave it turned off. 

 

Don't stress about the "hidden" command any program that runs a script on boot will use it so you don't get windows popping up every were. But do check every thing with antivirus just to be sure.
