I haven't personally had to do it, but if it were me, I would use a small plastic pick.  Gently work out the majority of the compound.  Most of the time thermal compound isnt conductive so it is unlikely you will ruin your cpu or motherboard.  Someone was very generous with the thermal compound, its everywhere!

IPA will be completely safe to use (try to get at least 97%) 

   @Whiro tag or quote will do the trick
