When running the installer for a program, you will get the option (99% of the time) to relocate where the program will be installed. If the Program Files and Program Files x86 folders don't yet exist, you can either create them now, or usually you'll get prompted that it does not exist and will ask you if you'll allow it to create it. Select yes, continue following prompts on the installer, and you're good. You should still have an icon for the program show up in the start menue and on the desktop, which will still run the program just fine.
