Hi, I have a Desktop (i7 4770K, GTX 1060) and a Laptop (i7 7700hq, GTX 1050ti) when I render same project on both machines, the desktop not using more than 25% of the CPU for AE, when the laptop is using 50-60%. (may be because of that) laptop finishes like 20% faster. Is there a way to fix this? (same version of AE, driveres up to date and same results between software, CUDA or Media Encoder)

This sounds like a preference is set to be GPU accelerated. Simple fix is inside media encoder, go to Prefrences -> General -> Video Rendering -> Change Render to software only. That should take away the gpu strain and put it on the cpu. Also try changing the priority of Media Encoder in Task Manager to a higher setting to prioritise the program to use more CPU.

See if that Works.

Cheers.
