Depends on the pen, I would most likely say eventually it would wear away.

Surely if you get something signed the idea is to protect it from wear afterwards. Get a different one and store that somewhere safe, or hang it up on a wall or something.

Typically the thing signatures are signed on do not have hunks of plastic constantly rubbing against them. While I see the merit in signing a mousepad don't use it unless you are prepared to not use it or have it fade.
