Unless you did an offline clone (i.e. neither drive running windows at the time) there will usually be issues when booting to the new drive as the system files that are in use cannot be copied over.  You will probably have to run a boot repair either through windows installer or a third party program.  You could also start from scratch and use a hardware cloning device or use a cloning software that has a bootable version of their program. There are plenty of free programs you can find, but the one I like and have used many times is Macrium Reflect Free.
