moving out of the desktop shouldn't matter, removing completly could, as small files makes index file bigger, so the game has quicker access to its files. Maybe placebo ? :)

I have seen similar issues with older versions of windows, although I put this down to the fact that modern systems are much more powerful.

 

In your case my guess would be it has something to do with WDM drawing desktop objects whether they're in focus or not. 

If it happens again I would be curious as to if there is a difference between Fullscreen and Borderless windowed modes in game.
