Handbrake not completing transcodes

I have been trying to use Handbrake to transcode many of my movies to H.265 to save space.  However, many of the files have been marked as complete part way through the transcode and saved as is.  Thus I end up with a file that works fine and looks good, but is only 1 second to a fraction of the entire movie.  I am having this issue on both my main rig and my server, both running handbrake 1.1.2.  Any idea why this might be happening?
