Thats about cross-design, I think. Have both fans as intake, it might be bit better that way.

I'm still somewhat new to the world of having a half decent rig, and I'm looking at adding some more case fans but don't really know what orientation to install them. I have a Cooler Master Elite 110, it has a filtered 120mm front intake fan, and room to put two 80mm side fans. Right behind where the side fans would sit is where my GPU lives, and I have no idea if its better to have them act as additional intakes, or as a set of exhaust fans. Any advice is appreciated, thanks!

intakes will be my choice

Which GPU do you have? For blower style cooler, all intake. For open air, fan over fins should be exhaust. It might be worth of test to have both as exhaust if you have open-air cooled card.
