Quicksync and Cuda don't really work with each other, since they are both proprietary and from different companies. You will have to choose between Quicksync or Cuda(For speed go with quicksync, for quality go with Cuda). A good converter that supports Cuda is Freemake, and it supports making .mkv's with 5.1 audio. The only program that I have used with Quicksync is Media Coder, however the internet doesn't like this program and I have seen some sketchy things with it(ads, possibly malware).

A's Video Converter can sort of do what you want if you install the lAV video codec and set it to use NVENC as the decoder then set intel quicksync as the encoder.

it can't do 5.1 audio though so you'll need to covert the audio seperately by using mkvtoolnix or mp4box to extract and rejoin it.
