It seems to tight to remove by hand, though it has a hexagonal shape while the other screw-in slots that are a part of the case are circular.

The case should've came with a thumbscrew that has a hexagonal hole in it to allow you to unscrew the motherboard stand that way.

Been looking, couldn't find anything like it. Should I use a pair of pliers to remove them? And how for should the ones on the right be away from my mobo to be safe?

Pliers or a small wrench would work as well.

It doesn't really matter how far away they are.

Hey I'm pretty much ready to build it tomorrow but I found another problem. Is the 24-pin supposed to have a hole?

I don't think so...

Hey I was wondering am I supposed to replace the current back plate of the mobo CPU with the one which came in the CPU cooler?

The way you mount the heatsink is by using the backplate.
