Check your BIOS settings or if you have a software fan controller. It may be preventing it from spinning at low temps.

My setting are all fine.I actually solved the problem by plugging the system fan to the cpu slot and cpu cooler to the system fan slot. Maybe my mobo has a lower output for system fan which can't power my fans. Is this OK?

Dunno... Is your PSU enough?

No, that's not a really good idea. The header on your motherboard for your CPU fan will throttle the fan speed based on CPU temps. 

So imagine this scenario
>your CPU heats up
>board pushes more voltage to the fan header marked for CPU fan
>Case fan spins up
>CPU fan stays at same rate
>CPU heats up more
>Board pushes more power to the CPU fan header
>Rinse and repeat until the CPU is so hot it begins to thermal throttle or blue screen

My suggestion would be to check for a fan header directly from your PSU or look for a separate chassis fan header on your motherboard, if they are not all in use.

Please post the motherboard model so we can all have a look.
