I have Phanteks eclipse p400 case which has two case fan. However, my motherboard had only one case fan. If I don't use other parts of motherboard that has pins, can I connect my case fan in there or is it not going to work?? 

 

 

I know I could use connector to connect my case fan to psu

You mean like connect them to just any pins on the motherboard? No.

 

You can either get a fan splitter to connect two fans to one header or you can get a fan controller and connect the controller to the spare header and then control everything that way.

you can either use a molex plug directly to your psu(if the fans have them), use a fan hub, or use a 1 3/4-pin to 2 3/4pin splitter cable.

for the fan splitter, does it matter if I go with 3 pin or 4 pin connectors? I know that my motherboard side has 4 pin but I don't know about my case fans
