My gpu fans (I think) is running at 100% every time I boot up my pc, sometimes it goes away after a few seconds, and sometimes (like atm) it's been going on for ~20 minutes.

the weird thing is in afterburner it says my gpu fans are spinning at 49% which is normal and it always does and never produced this kind of sound, there's also air coming between the fans and the back of the card

I have an MSI gt oc 1060 6gb

I'm sure that it aren't my case fans or cpu fan

Oh and my 

I said it sometimes takes 20 minutes, and I'm not even sure if it is my gpu since it says 49% on afterburner which is the lowest

Try closing afterburner fully and using something else like evga precision x. I remember jay saying it works best with pascal gpus.

I have this problem but the other way with fans not spinning up until the BIOS safety kicks in (about 104c). I fixed this by removing my drivers and just letting windows install from windows update. This also fixed me not being able to OC or underclock.
