My fans are constantly running @ 100% (2000rpm) plugged into my Corsair h100i GTX fan headers and I get a CPU temp of 32 Celsius. However when I plug my fans into my motherboard and run them at the same full speed 2000 rpm, my CPU temp is read at 99 Celsius in BIOS, CAM, CoreTemp, and RealTemp. I don't get how just changing the connection place of the fans (not even changing their speeds) sends my CPU from frosty temps all the way to O shit lets boil some of this water.

may well be wrong but 100% n 32c unless that's gaming and not "idle" seems a odd to start with.

I'm sat at 34c browsing and watching youtube atm on a h60 with 1 fan as outtake at around 1000rpm and 40000rpm for my pump.

No it's idle / browsing / youtube 31-34 Celsius. My fans max are 2000 RPM both pushing as exhaust through the 240mm Rad out the top of my case. But when I plug them into the mobo CPU fan headers instead I get 99 Celsius at full speed with my fans too.

seems a lil hot to me then and the noise would certainly be pissing me off with both fans maxed, as for your original question I cant help there though sorry m8.

It's fine. I'll probably end up RMA'ing my H100i GTX because it's never detected by Corsair Link software which was my first huge problem. So hopefully with a new cooler I'll be able to use that to adjust the fan temps no problem. If that doesn't work I need to look at different watercoolers.

sound stupid and I assume you do but you have got the pump hooked up right in a chassis slot and checked its speed ?

As for the pump I know it's screwed in tight.. and the link data cable to use Corsair Link is plugged in. Hell I even bought NZXT's motherboard USB expansion so I could use it (my front case USB are plugged into the expansion so I know it works) and the other day I was messing around with the link data cable and unplugged it and re plugged it in and my pump LED turned blue ... -> installed Link -> not detected    .....I even contacted support and they told my CAM software was my problem so i un installed that... installed Link... Not detected....
