Update the steam machine. The updates that contain the drivers for the xbox one controllers connected via usb.

To get xbox one drivers to work with Linux (which Steam OS is based on) you have to manually download and install the necessary drivers from the repositories. This requires super user permissions and access to the terminal which I do not believe you can get within Steam OS. Xbox 360 controllers should work though as the drivers are included within the linux kernel.
