I recently realized after building my PC in August I should have connected my fans to the phanteks fan controller, rather than directly to the motherboard. I'm kind of a noob when it comes to fan stuff and have no idea if I need to plug the fans from my radiator into the controller or just the case fans. (The radiator fans are 4 pin and everything on the controller is 3)

You're better off leaving everything as it is. That's not really a controller. It's a hub. It makes all the fans spin according to a speed reading from one of them. Which reduces your control over the fans drastically. If you do go there, connect them to some 4-pin fan header other than the CPU fan leaving the pump connected  in there. I'd only use the hub for case fans but really, since you have enough headers on your board, there's no need.

For the pump, the connector is 3 pin. Is it OK if I plug that into the 4 pin CPU fan header?

Yeah. It's fine. The fourth pin is for PWM, a different method for controlling the speed.

In case you're interested, my reasoning that the pump should be there is that it's likely to malfunction sooner or later and the CPU fan header has detection and alert system in place so if the pump dies, it'll alert you. The other headers can have it too but usually don't.
