The mobo header doesnt care how many ports are running off it. Its bandwidth and power will just be split to the number of connected devices (not ports)

Basically a USB hub.

Exactly, however if the card reader and your case both have an internal usb3 connection, you will need a splitter to connect both or only use one or get an adapter to connect one to a normal usb connector which would of course only give you usb2 speeds.
