My idea of an ultimate gaming pc would feature backwards compatibility. When I run steam-patched versions of older games on a modern os I often run into errors, especially graphical errors. So for my idea of the ultimate gaming pc, you would use virtual machines of older os' to play the older games. My question is though: Will using a modern graphics card affect the game in any way (besides making it look nice)? Although, if it would cause any issues I should be able to assign the virtual machines to other graphics cards, I think...

You should not have any issues, but saying that if you did you could install the drivers into a vm directly and not worry about it affecting the resent drivers.
