Yet another question (sorry)

This is the first case i have ever used with a fan controller, the case i am talking about is NZXT phantom 410 hooking up its 3 pin fans to a MSI Z97 Gaming 5 (or the controller).  Will this 3 to 4 pin connection cause me problems while trying to use the controller? What would be the most efficient way to set up my fans? Direct to MoBo or to the controller? Alterativly if i add more fans lets say two more, what is the suggested set up?
