I am building a computer to use for mostly a workspace computer for programing and java app development and some gaming. I want to keep it around $1100 or $1200 USD.

Here is my current build,  I am not sure how to choose a motherboard or a pus and that is what i mainly need help with but I also wouldn't mind comments or suggestions on the current parts.  I have not currently chosen a case because I was going to do that last.

Thanks.

I saw the opportunity to get a red/black build so I took it.

r9 380 > 960

Motherboard is def. overkill but picked for color scheme, you can choose to get a lower end one if you want to.

You probably don't need 16 gigs of RAM, just 8

Get the s340 case from NZXT because its easy to build in and pretty inexpensive.

For the PSU just get some unit from EVGA or Corsair. My power supply is a Thermaltake 550w Toughpower and it works well. Make sure the psu you choose is modular.

zlolslavez would the 750w power supply be overkill for this system?

yes, it would be a tad bit, 650 or even 600 should be good enough if its a good efficient psu

The predicted wattage is only around 325-350 right now on parts picker. When I choose a psu should I look for something a lot higher than that?

What is important in a motherboard if I wasn't going for the  MSI Z97-GAMING 5 ATX LGA1150 Motherboard.

Here is updated build. I'm not sure about this motherboard or if I should go with a lesser option. How is this psu btw?

I'd go for a hexacore 5820K CPU since this is for a workstation build. The 390 will be much more powerful than the 960/380 in gaming performance. It is slightly over budget but you will be better off with the 5820K:
