Always skip that on first try. It's more likely that nothing is actually wrong and Windows is just getting a false positive on it's tests. It happens all the time.
Doing repairs, automated especially, on an OS that's not broken, can cause serious issues. Basically what the disk does is it goes though the Windows files, and reinstalls anything that it suspects to be failing. It is beneficial if a portion of windows is actually corrupted but can hurt if not.
