That would be fairly costly to send back and forth unless they sell you a modified case they purchase. I would say if there is any fabrication shop locally you can mask the entire panel and mark out the cuts for them to cut and install the window material. 

 

LED's are fairly straight forward with pre-made strips you stick and plug in place.

Take it to a machining shop, they should know what you want. The CNC and laser cutting machines they usually have are awesome.
