I have 2 140mm fans on top of my case (air 540) and I assume that sticking a rad on top with fans under the rad would affect how much air  can be exhausted therefor raising the temps of all the other components

A little bit less air would get exhausted, but it doesn't really matter that much to actual temps.

the overall heat will be less though. the marginal overall restriction may affect parts by like .5*C, but by taking 80tdp of a cpu and dumping it straight out of the case, vs just dumping it in the case, can greatly improve the overall temps of other parts.
