Could be that the cpu is overheating. Make sure that it hasn't been overclocked and that the temps aren't too high.

This is my opinion, it doesn't mean I'm right and is liable to change at any time. I may offend of which I apologize in advance.

Hi, I recently put together a new CPU with MSI x99s Sli Plus. The problem is that, when I boot the pc up, it runs for like 5seconds, shuts down then proceed to boot normally. Is this normal?

Also my motherboard needed to be updated to the new bios because I had a similar problem so if your temps aren't too high. Then look up your motherboard at msi's site and find the correct bios to flash to your new motherboard. This will usually fix any problems.

Update all drivers and see if any part is not in place or not being powered up correctly...

There's always a way...
