I have a bit of a situation here.

Currently I have some very basic 2 modules of 2gb of ram in my PC. (4gb altogether) This is very temporary as I will upgrade to 16gb.

So for the sake of looking good, I want to fill up all 4 ram slots with 4 gb sticks of HyperX fury ram 2 red and 2 black. Heres the problem. Both my motherboard and cpu only support dual channel ram. So will this work?

I am confused by ram channels. Is channel referring to the different coloured Ram slots? (my motherboard has 2 red and 2 black) or the individual slots or what?

Yes. This will mean you will have 1 ram set running in dual channel mode, and another ram set running in dual channel mode.

the CPU has two memory controllers. each channel will have two ranks per channel, rank A and B will be different colors. if you have 2 sticks, use the same color. it is best to have sticks of all the same size installed in a machine, and it should be either one per memory channel or two per, so for you that is 2 or 4 sticks. 2 is *slightly* more stable for extreme overclocking but usually not worth noting.

TL:DR

4 4gb sticks of HyperX fury will work fine. have fun with your PC!

The number of channels is not necessarily reflected by the number of DIMMs on the motherboard. It is governed by the Integrated Memory Controller (IMC) configuration in the Processor used. This is why you don't see Quad-Channel on something like the...i5-4690K, or the i7-4790K. You can have a 16 DIMM slot Z97 motherboard if you wanted -- it will still be Dual-Channel.

If you wish, I can give you the pages that indicate this on Intel's Processor Datasheets...if you don't want to dig through it (Volume 1 is a total of 125 pages, while Volume 2 is 329 pages).
