Yesterday I made a post with a diagram asking what you thought about that layout. sorry i don't know how to fully edit a post so i am sorry if this causes an unnecessary post. and there where a couple of flaws you noticed. for example i had 3 intake fans and one out take fan which could cause an imbalance in air pressure and then unnecessary air turbulence which would then be making more noise. in the diagram there is a vent on the side of the case that is why the circle is there that fan will help to cool the gpu and other components around there. I could go with less fans at higher rpm's but i wanted to go with more fans at less rpm's providing more cooling around the whole system. Anyway here is the diagram and what do you think about this fan setup?

Thank you!

Here is what I found messing around with configurations.

Taking the side intake off greatly increases the sound coming from the case. Same goes for the top covers. If you were to do that, unless you were buying the case for aesthetic reasons I think it almost defeats the purpose plus removing the top covers makes the case ugly as hell imo.

You can also change those bays around... For instance you can remove the 5.25 bay if you don't use it and mount the bottom hard drive bay in its place. Or you can keep the 5.25 bay there remove the middle one and move the bottom one over towards the PSU giving the fans some space. Remember it has 2 ssd mounts at the back. On a side note cable management is fantastic.

I run 5 fans total. 2 intake at the front, 1 exhaust and 2 on my D15 at low rpm. Even with a 7970 I find temperatures great.

so how about 2 front intakes one back outtake and maybe one top outake at the back?

Personally I think you want positive pressure... more intake then out take. It may cost a few degrees, if that. But keeps you case much cleaner.
