CPUFAN is controller by CPU temps

SYSFAN is controlled by general system temps :)

Plug any CPU Cooler fans in to CPUFAN and case fans in to SYSFAN

So I plug the msi cooler into cpufan?

And the Corsair AF120 into the sysfan correct?

Can I ask how do hardware fan controllers work then?.

The AF120 will go in to SYSFAN while the 3 pin cable coming from the pump I would recommend putting it in SYSFAN as well since pumps need constant speeds not variable.

The fan on the actually water cooler itself will be CPUFAN though

Yes, one for voltage to the pump one for voltage to the fan.
